A Twitter spokesperson confirmed that the tweet in question had been actioned due to a DMCA complaint from a rights holder. A Times spokesperson confirmed that it filed the take-down notice and that Twitter took action.
The photo shows a picture taken by Damon Winter, a Pulitzer-Prize winning photographer for The New York Times. The photo was taken by The Times to accompany a feature it wrote on then candidate Donald Trump in 2015.
Now of course, because of the Streisand Effect, now many more people will see the image than would have before:

And everyone will be outraged at copyright laws and the insult to the greatest president ever, and someone will kneel at the national anthem, and others will make a flag out of the meme and wave it at them, then there will be riots and looting, and the Republic will sink ever lower, inch by inch into the morass of absurdity.

Who cares about a meme? Clearly this is a political attack on Trump by the Times. They hate him so much they are getting petty.
